Online Banking updates too slowly

Hi everyone. My name is Matt and I'm new to the forums although I have been following the site and it's ideas for a while now. I thought this would be as good a place as any to post my concerns.
I am a student on a year abroad placement in Austria meaning that while I must do transactions through my UK bank account, I do not have the ability to go in branch or physically handle UK cash. This means I have to do all my transactions via online banking.
Sadly, for various reasons, I am currently at the end of a 1600 pounds overdraft limit and this generally only increases when my student loan or grants go in- yet I have expenses throughout the year. My problem is that when I got the last installment of my loan on the 9th, I paid for a whole bunch of things both in the UK where I was on holiday and online once I got back to Austria last Sunday.
The problem is that some things seem to take longer to update than others online. On Sunday, I had to withdraw 70 euros from an ATM in Vienna because I lost the PIN to my Austrian card and needed money to get to work. This updated in a couple of days. Since then I have paid for a couple of flights to the UK and back from here and something off of Amazon. Last night, all of these transactions had showed up except for the Amazon transaction and I had enough to cover that with about 50 pounds to spare.
Today I look at my banking and without any new transactions being added to my transaction list (including the Amazon one) I am suddenly 40 pounds over my overdraft limit- and I have no idea why.
How likely is it that I am going to be hit with charges for this, considering that this must be a pretty old charge and I had given my account a few days to show the transactions I might have forgotten about?
