TV surround speakers package - Help needed (Mismatched audio)

Hi all.
I got my parents a Philips home theatre package (HTS3164/05) for Christmas, consisting of an upscaling DVD player and 5.1 speakers, and when they watch a DVD on the new system, all is OK.
They ran an RCA cable pair from the TV output to the solitary AUXiliary input of the Philips, to let them listen to all other TV sources (Cable, Freeview, DVD recorder) through the new system, albeit just in stereo, but it seems that the audio is always from one of the Hitachi TV's Freeview channels (the last one watched?), rather than what's being shown on the TV.
They plugged a set of headphones into the TV, and that works fine, i.e. the audio matched the TV image, but could it really be that the RCA audio output isn't the same as that from the TV's speakers and headphone socket?
Any ideas?
(Either this is really simple, or really complicated; whichever way, my head's had enough.)

Hmm...depends on what they've connected to. If they've used a SCART adapter and have plugged into that, on most TVs one of the SCARTS is 2 way and you can alter what gets sent through it so it can act as a loop through from other sources to a recording device.0

Conor,
No SCART splitter, just an RCA-RCA lead.
If it's relevant, the manual for the TV has a paragraph: "Audio Lineout: To connect external speakers to your TV, use the Headphone Line Out of the TV. Additionally, turn “Line out” setting on in the “Sound Menu”.
... but there doesn't appear to be such a setting in the menus.
