Converting dvd onto ipod help

Hi I have successfully converted many of my dvd to mp4 to go on my ipod with the help of some people off this site last year.
Now I have a problem I am trying to put my Heroes discs on my ipod for a trip and I have decrypted the dvd and converted like normal but it has only converted the first chapter on the disc instead of the 3 chapters available.
Does anyone out there know what I am doing wrong your help is gratefully received:beer:
