Unpaid - By It Now Item!

Hi,
On the 29th October I purchased two items through the Buy It now service and funded these using an instant bank transfer from Paypal. On 3 November the funds finally left my bank account, on this day I also received notification from the Store that the items were damaged and they could not send them so would issue me a refund.
Today I've checked my account and the refund has been issued but the funds are being held, I have also received a email from the Store reminding that payment is due for these items.
I'm slightly confused and was wondering if anyone could clarify what's going on, am I right in thinking this is because it takes funds 7-9 days to clear on a bank transfer and once they receive the funds the refund will be released?

yes that's right, you will receive a refund once the bank transfer has cleared.

you can't have a refund before the payment has cleared/been received.

Thanks, can you clarify if its 5-9 days from the date the money left the bank account or the date the item was purchased.
Its the first time I've used a bank transfer on ebay and I'm finding it very confusing especially as once I made the payment it showed as complete.
