Savings account opened but balance nil! [cheque gone missing]

I opened an Abbey Instant Savings account and £1000 was required to open the account. I sent off the cheque [paid from Halifax current account] correctly made out according to their requirements. It was sent on 13th October.
I received a letter dated 17th October stating the account had been opened and was given the account number - but no receipt for the £1000 - this week.
I went into the branch today to deposit some cash and was given a receipt for the cash - but my balance just showed that amount. The balance on their screen did not show the initial £1000 deposit, so my account just shows it holds the amount I paid in today.
I phoned the service number and they advised me to chase up the Halifax to find out what has happened. I suggested that they should be chasing up their end and clearly the cheque had been received - how else could the account have been opened?
It was too late for me to go to the Halifax and get things underway and to give them the cheque number and other details.
Apparently there is a charge for tracing a cheque - which Abbey said they would pay, thus admitting their resposibility [?].
Does anyone know how this can be sorted out, where the cheque could be and how I go about the whole process of sorting this mess out?
I am very annoyed about this, £1000 of my money has gone missing, I'm losing interest on it - and I've never experienced incompetence like this before [they also made 2 errors with my address, which was clearly written in my original correspondence to them].
Where do I stand with all this - and what would you do in the circumstances? I now have to wait until Monday to attempt to sort this out and fuming in the meantime!

Register for online banking with the Halifax, will take a few days for password etc. or you can phone them 08457 203040
You will then be able to check whether that particular cheque has been encashed and take it from there.
I didn't think there was a charge for checking that ( I used to work for them).0
