Group Policy and Ad-Aware

I have a server running which distributes Active Directory to my clients. Whenever I run Ad-Aware on the client PCs, it always picks up certain settings from the Group Policy (of course ) that it deems as a bad change etc.
I have added them to my ignore list, but is it OK removing them as it does say "applying security policy" every time I start my machine, so I presume the settings would be re-applied.
I just thought I would check before removing them as it is a pain adding them to the Ignore list on every PC. If I can just remove them and then have them re-applied next time the PC starts up it would be great!
Thanks,
tigermatt

Leave it as the Policies are re-applied as you say but in a fresh state.0

So you mean leave the settings in Ad-Aware on my Ignore list or just don't bother ticking them?
Thanks
