Format external HD to NTFS?

I have been backing up data but some files won't copy to the external HD because it says the file names are too long.
The external HD is a FAT32 file system so would it be better to format it to an NTFS so it can hold all the files?
If so, what should the 'allocation unit size' be? It's set at 4096 bytes at the moment when I click on format.
