You'd just have to re-login to to all the sites that recognise you automatically.

I remove all my cookies a few times a week.

It is a good idea to clear them out every so often. The effect that you would see when browsing is that on some websites you will have to re-enter your log on details. For example on MSE when I clear my cookies on the next visit I have to put in my user name and password as the site does not remember me.

My cookies are cleaned by ccleaner along with all the other files it removes. It has a white-list of cookies you want to keep. I've put MSE on it along with yahoo mail and a few others so those cookies are kept

You can also select cookies to keep with ccleaner as well as a simply registry cleaner. I find the cleaning certain folders also useful.
