Protection If Company Goes Bust

To be covered by the Credit card Co in the event of a travel company going bust, would all payments have to be made by card or can i get away with just paying part ie.Deposit Only..

Sorry, but this is not correct.
The Credit Card Company is jointly liable for the transaction with the retailer for the entire amount, even if only a small proportion was actually paid by Credit Card.
The total transaction amount has to exceed £100, but you could put as little as a £1 on the Credit Card and Section 75 cover would apply to the whole lot.
So, yes, you could just pay the deposit by Credit Card and benefit from Section 75 cover on the whole transaction.0
