I'm glad to see all the other posts about paying 2 accounts with one cheque. That's definitely not a good idea and is only like to confuse any credit card company's systems.
At the very best it is only likely to delay the posting of the payments - as someone is going to have to manually post these receipts, rather than just an automated matching of the payment amount with each account.
But I've also been through the loop with MBNA on their !!!!-ups. If they charge a fee, and then agree to waive it, it NEVER reduces the amount due on your next statement, and they will ALWAYS charge you another late fee at that stage. Even if you think they've said that you need pay £25 less than the statement amount, the statementing software cannot handle it.
This differs to other companies who treat all refunds (including both merchant refunds and fee refunds) as payments and knock them automatically off both the due amount and any DD they collect (step forward Morgan Stanley who do this exquisitely).
MBNA have chosen to set their systems up in a poxy way and it is only going to lead to ongoing complaints from their customers.
SO, I agree with the other posts - pay by BACS not cheque, and don't aggregate payments on two account together.
BUT, I also agree with the OP's sentiment that MBNA are a shambles!0
