I recently priced flights to the US doing that and they came back a lot more expensive than booking a return journey.

Long haul it is likely to be more expensive, but there is nothing stopping you doing it with the airlines that sell their flights as single legs anyway.

Which route are you looking at?

I quite often fly to Malaga with one airline and come home with another, just depends on the prices. There is nothing wrong in doing this and depending on where you are travelling to it can work out cheaper. If you are using low cost airlines or charter airlines just check the baggage allowance as it may not be the same both ways and you don't want to get charged for excess baggage

why you look on skyscanner they advertise flights singularly, but alert you that extra charges may apply if you use two different airlines. still worth pricing up though!

Nothing wrong at all, the budget guys act like this themselves so they can ramp up the charges for per person each way.
