Mortgage application question.

Hi,
My partner and I have just applied for a mortgage with IF.
All seems to be going well, but for the fact that I have to pay the Survey/valuation fee up front (£340). This is refunded when the mortgage goes through.
The problem is, that I recently have been having a bit of a legal wrangle with a high street bank and this has affected my credit score - proven by the fact that I applied for a 0% virgin card and was refused a few weeks ago.
Would IF have already done the credit check by now?
If not, and I pay the fee and then fail the credit check presumably I would lose the £340.
