From what you have said you are right and they are wrong.
Write a formal letter of complaint, citing that it is a formal complaint and if not responded to satisfactorarily you will then go to the FOS.
Detail claerly your complaint, giving amounts, dates and enclosing a copy of their letter.
State clearly what you would like, costs you have incurred, letter of apology to your bank, sensible compensation for your time (eg £150 because you had to take half day to sort out).I am a Mortgage Adviser

That's certainly the way I interpret the letter - new amount should've been taken off at the end of March, not the end of April.
It's not that clear.
To me, it implied that the revised monthly payment takes effect from the end of March ie. from the April payment, but I can see how it could be interpreted the other way.0 -

The revised monthly payment (including any applicable insurance premiums) of £****** will be collected by direct debit on the last working day of each month with effect from the end of March.
If yopu have a current DD instruction, your new monthly payment will be collected from the last working day of this month
