Credit agency problem

I'm posting this on behalf of my son. He bought a flat with his girlfriend, but they have now parted company. He needs to raise the money to buy her out but is being turned down due to a default appearing on his credit record.
4 years ago the Inland Revenue had a CCJ against him for non-payment of tax. He was no longer self-employed and did not owe the tax and was under the impression that it had all been sorted out. The first he knew of the CCJ was when the demand for payment arrived from the court. He never received a summons. This CCJ is still appearing and he has obtained a letter from HMCR confirming that the CCJ has been cleared and advising him to take it to the court to have the registry marked as paid.
He has done this but the court say they have no record of the case, so cannot rectify the registry. He is absolutely frantic and I don't know what to advise him.
Any suggestions?

There must be a ccj record and an entry on a court database somewhere - the credit agencies have to get their info from somewhere.
If the court can't find the case record, at least ask them to get it removed from the CCJ database.
In the interim, would you be prepared to borrow the money in your name and get your son to transfer the money to you by standing order each month?
