HMRC not transferring spousal 1000 allowance

We've been submitting our returns online for several years now, using a third-party software, with no issues until recently.
Last year I transferred the allowed 1000 pounds to my spouse to reduce/eliminate his tax bill. This was calculated and shown as accepted by HMRC with the online submission, nothing owing. He later got a tax bill because the 1000 transfer hadn't been recorded. He phoned HMRC, had a long chat, was assured it was sorted.
Same thing this year. Slightly bigger tax bill so even with the extra 1000 from me there were a few hundred owing once he'd submitted his online return. Paid straight away.
He's just received another letter which doesn't correspond to his tax return. Doesn't register the payment made, doesn't have the 1000 transfer from me.
How do we get this to work at the HMRC end? Are some software offers better than others?

I don't understand the reference to £1000 - are you referring to the Marriage Allowance (where the amount involved is actually £1260) ?
You should be able to tell from your tax codes if the allowance is being applied (endings of M and N)0 -
I'm also a little confused by the mention of £1000 transfer?
If it is the personal allowances 'marriage allowances' then it should reflect in tax code- however if your OH has got into a higher rate tax band then the marriage allowance scheme no longer works, could it be that?

If this involves Marriage Allowance (which isn't £1,000) then HMRC recommend the person transferring the allowance files their return first.
Then a few days(?) later the recipient files their return.0
