AIP Rejected then Approved

I recently applied for an agreement in principal from Yorkshire Building Society, where I currently also have a savings account. At the second attempt it was approved. However the first attempt was rejected due to something on my credit report and I was advised to contact Equifax. The only thing I changed between the first and second application were the amount I wished to borrow and house value, yet it then gave me an AIP for the amount I expected in the first place.
I checked Equifax and could see nothing of concern on my report.
I was wondering why this could happen and could it cause problems when I come to apply for the mortgage.

LTV, loan amount, purchase price all form part of how your application scores. It could be that you were very borderline and the change in figures has helped you hit the score, it could be that yorkshire lowered the score needed.
