Does anyone know if it's possible to pay HMRC by direct debit, while still filing paper self assessment tax returns and if so, how?

Go to www.gov.uk/pay-tax-direct-debit and follow the instructions.
(Well, that's what it says on the reverse of my SA assessment, although I haven't actually tried it yet.....)
EDIT - I've now tried it and successfully set up payment by DD.#2 Saving for Christmas 2024 - £1 a day challenge. £325 of £3660
