As a memeber of the Armed Forces there are times where i have to be away from home and my wife is left on her own with our daughter. this i beleive would be considered a single occupent, however my name is on the council tax and mortgage so the council don't see that i am away. I am currently deployed now and not due to return till the new year, so when i return i would have spent a total of 13 months away in 18. is there a way i am able to ask the council to apply a single person discount and back date it?

Have you looked on your council's website? Our former council suggest: https://www.waverley.gov.uk/Services/Council-Tax/Council-Tax-discounts-and-exemptions/British-Armed-Forces-Council-Tax-Discount
In short, your council doesn't give you single person discount but the MOD will give a rebate0 -
