Will living across 2 addresses harm remortgage prospects?

I am planning to move in with partner in all but name but leave myself registered at my mortgaged house for the next year (they won't consent to let) and then either get a buy to let or sell when the term ends.
Will me showing up on two council tax lists affect a mortgage application when they ask where I've been living?
If I were to transfer myself to the other house, could I still get a BTL whilst living somewhere that I have no stake in?
