HMRC say self assessment form not received

I hope I am posting in the right place. My husband and I have a partnership.  He is the main partner and has to use commercial software to file the SA800 partnership form. The software also allows him to submit his personal SA100 at the same time.  After the usual issues this year with "errors" that cause submission to fail, it finally submitted on Feb 14.
That's what we always do but due to the problems, he asked me to check the SA100 had also been submitted. I clicked on the SA100 and pressed submit and received a message to say it had alreeady been submitted.
He has spent over a week trying to contact HMRC about payment due but it always rejects the call after 2 mins of recorded messages. He finally got through today and they say his SA100 hasn't been submitted.
I have the tax calculation the software gave him before submission (but that doesn't prove submission) and he saved the ref from the submission email but it only mentions the SA800.
I have been googling and some people say if the system is busy, it can sometimes accept one form but another can "drop off" the system if it's really busy at the time.
He is now facing penalties I guess - anyone else had similar issue with submissions?

    Hi. Yes I had problems a few years ago.  I was adamant I had submitted my tax return and HMRC were equally adamant I had not.  I was eventually put through to another department, something to do with computers, and the staff were able to see I had been on line as I was able to give exact day and time and I had actually tried to submit it, I thought I had succeeded but had not.  The computer staff gave me a code to quote to HMRC and all fines were rescinded.
  • Finally got through to HMRC.  No joke - 1.5 hours either holding for an advisor or being swapped from one dept to another. Finally got the dept my husband was told he needed and the advisor said he couldn't hear him clearly because it was such a bad line. Wouldn't call us back - said the only option is to ring back.  You couldn't make it up - stress level pretty much at the ceiling right now!
