Fedex don't need to justify anything, they are told to charge import duty based on declared values on the commercial issue and will issue charges based on their handling/admin fees on top

YOu can try the customs contact form on the Fedex website. Hope and pray that you get through to the customs section and not the "customer services" lot who are useless. The clearance guys are pretty good with help and advice.

Clearly something is wrong as I'd expect an invoice for about £12 at the most if they actually had to clear it (they shouldn't but you never know).

Customs calculate the import taxes due. FedEx are merely the collection agent acting on behalf of the HMRC.
