HMRC two factor authentication troubles

Hi,
About a year ago I went to log in to HMRC to submit some corporation tax returns for one of my companies.
My phone was meant to ring with a code but wouldn't, meaning I couldn't log in.
After some digging on the internet I found some other people had the same problem, all with Sky.
I had a month before return was due. Used support chat, email, twitter and even phone (which I hate) but just got passed in circles with nobody able to help.
Then the date came, I was unable to do anything, and they sent me a penalty.
I wasn't up for fighting them (had just won a fight with land and property trying to charge me business rates for a neighbouring property to my office and was worn out), so I paid it and figured I could appeal it when the problem was sorted. I never imagined it would be so long later and I'd still just be passed in circles, and they've sent more penalties. For another company then too which I was blocked from accessing.
I've switched my internet/phone to BT as a contract was up, and can now get in, and will probably get paperwork all back in order over the next few weeks, workload permitting.
It's also created bother with Companies House who I normally update via HMRC.
I was curious if anyone else in here had this problem/successfully appealed HMRC/Companies House?
Will paying the first penalty be used against me as if I had admitted fault?
Also curious if this is the sort of thing FSB membership advisors could help resolve if I joined the FSB?

Sounds like you need the help of a good accountant who can keep matters in order for you.I'm a retired IFA who specialised for many years in Inheritance Tax, Wills and Trusts.
