Confused by tax relief on pension and monthly tax paid

Hello, every month my take home pay is approx £58 less than what the MSE and other salary calculators tells me it should be, due to the tax amount being higher - I use my own tax code in the calculators though and I think its something to do with tax relief on my pension but I really don't understand how it works so I'm hoping someone can help me understand please :-)
take home gross is 5833.33, NI 439.93, Pension is taken net 5% at 233.33 (with the 20% or £58 difference to gross appearing as tax relief in my pension)
tax code is 1463L (1219 monthly tax free allowance) and the amount of tax i pay is 1216.87 but the calculators tell me it should be 1100 a month, I've called the tax office and they think its correct.
Net take home is 3943.20 but the calculators have it at 4001

The Tax your paying is NOT based on YOU contributing 5% to a pension.
Remove that from the calculator and you will get £1217 tax.
It also makes the NI correct.
Is this 5% not the Employers contribution ?

It appears to me that your pension is a relief at source scheme. There are some details here under relief at source.

You are in a relief at source pension arrangement so your pension contributions are made from taxed pay and the 20% is credited back into the pension. If you are a higher rate tax payer you need to reclaim the additional tax paid on the contributions.
