    I don't see there is any problem to put matx motherboard to a mid-atx case.
    I used to 'recycle' my old spec as HTPC. I struggle to find a small enough case which hold ATX motherbard to fit in my TV cabinet.

    Also, I never use up that many additional slot in ATX motherboard anyway.

    If it is a budget orientated PC, I don't see there is an issue with of matx MB

    Well, I have one, and I installed an aftermarket cooler that was admittedly quite large. The installation was a nightmare, it was impossible to connect anything to the fan sockets and I was luck my RAM wasn't any bigger otherwise it wouldn't have fit.

    Not saying the OP would get such a big fan, but one day they might upgrade something and they have mentioned water cooler loops etc, and ultimately why buy a micro one when you can just get a normal sized one and they already have a normal sized case.

    If you are recycling (as I was) it's different, but buying new I'd just buy the motherboard appropriate for the case I was building in.

    You can get closed water cooling systems, I have one on my PC, it allows a decent overclock of the system (i5 6600k to 4.7ghz). Still running strong from 2015. Do remember that water cooling you use DI water not tap water so spilling it on electrics isn't a big issue
