Can employer keep tax rebate

Hi all, I have recently left a company at the wrong time of month so i owe them money as you are paid in advance. Not a problem, I knew that. There is a tax refund showing on my HMRC gateway on my final pay slip which also shows a minus for my wages.
Can anyone tell me if my employer will/can keep this tax refund to offset what i owe in overpaid wages or will that still be paid via PAYE and an arrangement to recover wages owed be dealt with separately?

Yes.
The tax refund will be offset against what you owe for wages, reducing the amount you owe your former employer.0
