Regarding the tax code yes you were paying more on S1111L (Scotish) than on 1100L (English) but if the code of S1111L was meant to collect the under-paid tax then your real tax code must be somewhere in-between. So unless HMRC advised you of a figure cannot say exactly what the over-payment of tax is.
However tax certainly appears to have been over-paid as I cannot see that HMRC could have accounted for the 45% tax deducted from your last payment. The tax deducted from the last payslip definately agrees with a month 1 code having been used. Not all software uses the same way of showing this some use non-!!! ( the exclamation marks replace the first three letters of cumulative) some use 0 for cumulative and 1 for non-cumulative, some have a separate box for the tax basis and some just put it after the tax code so you may have to hunt around for it.
Your final tax due will take account of tax due on your SA but I do not know whether this will be sorted at the same time as your tax due on your wages is sorted.0
