Remortgage with open Building Warrant

We got badly ripped off by a builder who was building an extension for us a couple of years ago and we're now (finally) at the point where pretty much everything has been sorted, but building control are refusing to sign off the building warrant due to the width of one internal door. Needless to say after essentially having to pay twice for the extension (including having every piece of drainage dug up and replaced and an entire new roof put on) the last thing we want is the cost, hassle and mess of widening a door for the sake of 15cm. We have no intention of selling the house so from that perspective we don't really care if we get the warrant signed off now that we know everything else is fine. My question is will having the warrant open affect us remortgaging next year when our fixed rate deal ends? It's our first mortgage and we've only had the house 4 years so we have no idea what actually goes into the remortgage process.
