over paid on sick leave Tax, pension, NI

I have been on long term sick and went to half pay in March. My company paid me in full in March and April and I phoned them and asked them to double check my sick pay entitlements to full pay. Each time I was told that my pay was right. In May I was admitted to hospital and returned home to find I have been paid again in full. This months money is due tomorrow and again is full pay. I phoned the company pay roll last week to be told no your wages are right. Yesterday I got a phone call that I was correct and the company want me to pay back the part I was not entitled to instalments. I have been lucky enough to put most of it to one side but I wonder had I been paid correctly I wouldn't have been taxed or paid back my student loan. My company has told me I need to sort this out with the Tax office and pensions...Surely this is the pay roles job? My contract is to be ended at the end of July.
Can anyone offer some advice.

    You may want to post on the cutting tax board where there are tax experts who may offer better help.

    It appears your employer can correct NI and student loan repayments.

    An overpayment of tax from a previous year will need to be reclaimed from HMRC, although I think your employer will need to correct your pay figures that they have submitted to HMRC before you can do that. For payments from April, the overpayment of tax will be refunded in your next correct pay.
