HMRC online system not picking up my 14/15 SA amendment

Normally amend my tax return online within the 12 month window as and when receive certificates for my EIS investments in order to claim the tax relief and thus a repayment. Normally all works fine and get the repayment direct to my bank account shortly after. However, seems to be an issue with my 14/15 which I successfully amended in Aug 16 and then filed another amendment on 31.1.17 again to claim my EIS tax relief. No sign of the repayment after a few weeks so spoke to HMRC last month who said they could only see on their system that my last amend was my Aug 16 one hence why no repayment for my 31.1.17 one generated. This is despite me getting a tax submission reference number for successful filing of the amend on 31.1.17 and if I log in now this 31.1.17 is correctly showing as my most recent amend with the right amount of tax overpaid.
HMRC said they would need to investigate with deadline today but spoke to them today and they are still looking into it. In the meantime therefore wondering if anyone else has had a similar issue with online amendments?

Very erratic. I currently have 2 which have not been processed within my client base. I've said this many times. Instead of Making Tax Diabolical HMRC should devote system resources and manpower to making the crappy UK tax database work properly.
I usually find a formal Complaint Case and - very important - threat to post a Compensation Claim work wonders. Once they realise they might actually have to fork out money they can move at 100mph instead of the normal geological timeframe HMRC runs to.Hideous Muddles from Right Charlies0 -

When I spoke to them earlier today it was 'escalated' and I was promised a call back by 5 April from the department investigating the issue. If I don't hear back by then or don't get a satisfactory resolution if they do call then think will then go down the formal complaint route as you suggest.0 -

Still not received (still says 'bank repayment pending' when I log in) so called them and they said it had been selected for additional security checks and therefore would not be processed until 21st May. Is this common? Three weeks to carry out security checks?! Never had this before with any of my repayments and not changed my bank account details etc.0
