Your previous (current now) agency will review your file in order to complete the reference - they will see the capability issue that was current when you resigned. It is probable that they will refer to it because it was in force at the time of resignation and will be relevant across the civil service agencies.
As to mentioning this in the interview, the interview panel will mark based on your answers to specific questions around competencies. They mark on how well you meet the requirements - they do not make the final decision concerning a job offer and will not be able to address your explanation of your absence issues. They will likely just tell you to speak with the recruitment team with any added information you feel is relevant.

I worked for the civil service for eight years and was sent for interview via an agency to an employer. The new employer gave me the job and a contract and I had starter forms to complete. I stated my reason for leaving was termination of contract, unable to secure relocation. which was true as I had tried to secure this, according to localised information. I declared all my sickness and reasons being victimisation. I had the team leader from hell. I also had a back injury so they used the excuse I had mislead them about why I had left the civil service job. The civil service stated I was dismissed for unsatisfactory attendance. I did have some time off work but the civil service refused to address my grievance and it was two months before any action was taken by the civil service. Under attendance management the w
hole procedure xan be done and dusted in 28 days. I didnt have a leg to stand on. The new team leader hated me from day due to the back problem and threatening me with the loss of my job. I had been totally honest about my temporary back problem. The Agency were probably not honest enough with the employer as she didn't want to loose the placement. An absolute nightmare. I was more concerned about letting people down than really considering my own health. I should have pulled out from day 1.0
