I became bankrupt in July, at the moment I have to pay an insolvency agent the monthly payment I would have paid in council tax and the additional wages I am receiving as I now have an NT tax code. What happens come April when my tax code is no longer NT and I have to start paying council tax? Will I still have to pay them monthly as well as paying council tax and not receiving the additional money in my wages?

No, the IPA should be varied to reflect those changes when they occur. Those dates should be ringed on the OR's calendar but no harm in you contacting the office beforehand to confirm - although in practice it may be the agent handling the payments you deal with.
The taxable part of your wage will start going to HMRC again from April.
