I checked the hanger today, asked a friend of a friend and its ok. Bit at a loss really now, might replace the bottom bracket but thats beyond my level of expertise.

How did they measure the alignment?

With a alignment tool, I think. Didnt see it.

I've got a similar problem with my current cassette. From new the top two gears, 7 and 8 have felt rough. Previous cassette was fine. It feels like the chain doesn't fit those 2 sprockets properly. New chain fitted with the cassette and replaced since. The gears work fine with no chain jumping. I've done nothing about it as I rarely use the highest gears.

Ahh.. is it the gear changes that feel "grindy"? Maybe the gear cable housing is worn or full of grit, which is affecting shifting.

Or did you replace the housing when you put the new cable in...?

Or maybe the front chainrings are so worn that it's somehow affecting rear shifting...? (Is that possible?!)

And when fitting the chain, did you remove the extra links? Chains are usually supplied extra-long and you need to take off a few links to match the length of your existing chain.

Yes they was quite worn, the cassette was around 2000 miles and the chain I guess around 500 miles old.

Is that it? seriously? They should last probably 5 times longer than that if looked after properly!! Do you ever lube the groupset or clean the bike?

In relation to your problem though all suggestions of bent stuff are probably wrong. You fitted new parts to the gears and now have problems with the gears. Surely the likelihood of it not being that thats wrong is pretty low!

Was the chain definitely the right size? 8/9 speed chains are different from 10 speeds and 11 are again different.

When you put the cassette on did you get the spacers in correctly(including narrow washer behind if its a 10 speed) and are the individual gears facing the correct way round(number confirming tooth numbers facing out)

When you changed the gear cable did you take the opportunity to lube the cable housing by coating the cable with a teflon type grease and then was it set up properly(limit screws shouldn't have needed adjusting)?
