SA Tax Student Loan Repayments

Hello, I'm trying to fill out my tax Self Assessment form for the first time and could use some advice on the student loan repayment section.
I'm a full time PAYE employee but relocated for work in 2013 and started renting out my flat. I was able to give my tax details for 2013-14 over the phone to HMRC as the income was less than £2,500 but for 2014-15 it's above the threshold, so I need to do a SA form.
My student loan came to an end this summer, so was offered the choice to switch to DD instead of employer deductions in October 2014. However on the SA form it asks for employer deduction amount. This is obviously lower than the total I owed for the 2014-15 tax year (as I paid the balance by DD) so the website is effectively adding on my October - April deductions onto my tax bill!
I can't see anywhere where I can say that I have already paid this? Surely this must be a reasonably common occurrence, so am I missing something, or do I have to pay the loan again and reclaim it from HMRC?
