Joint Bank Accounts / 'Co-Scoring'

My girlfiend and I will be renting a property together soon and a joint bank account would definitely make things easier for us to manage. The problem is my girlfriend has been in her overdraft almost every month for over a year, whereas I (should) have a perfect credit rating.
We will be applying for a mortgage in 6-12 months time and I don't want the co-scoring to go against us when I could apply for the mortgage alone if it helped us get better rates.
Could anybody advise on what we should look for when we do a credit check on us both? Or any other advice / experiences appreciated.

Yes, I have all of the deposit and she is moving out of her overdraft (OP was slightly misleading, she's been out of overdraft for March and now April). Should we leave the joint bank account until we buy?0
