FWIW, I had pretty much the same issue earlier this year (was actually Santander-Nationwide).

Saw the failed DD on my Santander account so immediately made the payment to Nationwide, a day or so later Nationwide successfully took the DD.... & I got hit with and ERC for overpaying by more than £500 a month (about £80, fee, not OP).

Which was an error that they presumably corrected?

I never actually chased it. As I'm on an extortionate rate (5.69%) even with the ERC I'm actually better off.

I might raise it with them though!

Spoke to NW this morning. They say that I have the full month to make the payment therefore my credit file will be intact, phew! I have now moved the mortgage payment 10 days after the standing order in order to be on the safe side.

I will double check my credit report on noddle next month to make sure they were right on the phone.

P.S. No ERC for up to 10% of the balance for me so that should be fine too!
P.P.S. I will still probably be charged for the failed DD
