My solicitor asked me if we want to pay stamp duty through them (they will charge £50 + VAT).
Can I pay the stamp duty without a solicitor? If so how?

If you are borrowing, you have to give your solicitor cleared funds to cover stamp duty, fees and balance of purchase monies ahead of completion, as it's a CML Handbook requirement.
If no mortgage, you can pay your own stamp duty to HMRC and must do so within 3 days.
TBH most solicitors do this as part of their headline fee. You appear to have got one who charges separately for things to make their headline fee look cheaper.
