Yes, it was from that they sent me the new tax code for the increased personal allowance.
PS. Thanks for this, I think the penny has dropped now that it might be due to it being taken into account for 2011-12 already and the new tax code issued on the assumption it would apply to 2012-13 when it didn't. I'll dig out my return from last year (paper) over the weekend to confirm.0 -
I need to submit by 31st Dec to pay back through PAYE so I'm running out of time.
In case you were tempted to leave it to the very last day, the date is actually 30th December.
"There's also an earlier deadline of 30 December if you want HMRC to collect any tax you owe through your tax code. You can ask for this if you owe less than £3,000. Please show this clearly on your tax return. HMRC will try to collect the tax due through your code, but they can't always do so."

Yes that will be the case. Your 2011/12 tax return will have given you the refund and the new tax code issued from that.
This year's tax return will see an underpayment unless you have something else to offset it.0
