Unfortunately OP you will be paying your own Stamp Duty, it is a poor show from the Halifax Mortgage Advisor but that is it.
They are targeted on Applications & Offers and therefore they get nothing for an AIP, so frustrating all round.
It is unfortunately another example where the advisor's in branch are not always good enough and hit and miss which advisor you book into..

The offer closed with brokers on the 28/06 and in branch on the 08/07 - I went in on Saturday and got my AIP - they said if I found a house by Monday it would be fine and I could apply for the offer but we found a house on Tuesday!0
