How late in the day is it reasonable to expect staff to travel by public transport?

I think that's unfair. It's also not just a gender based issue - the same rules should apply to men going home late as well. It's about safety in the whole situation, not just how one person feels. A risk assessment should be done, because it does depend on the route used.
But the OP specifically mentioned being a petite female, presumably because she felt it was material to the issue.
The employer should, of course, give due consideration to the safety of all employees and there may be an argument that on some occasions, in some locations, it is unreasonable to expect staff to take public transport even when it is still running. It's quite reasonable for the OP to raise the issue, but gender should not be mentioned at all. I believe men are more likely to be attacked anyway (source).0
