Why are they not offering a contract as a sole trader, much better for you in this type of situation.

Many corporations will only contract ltd companies - it makes the liabilities clear-cut and removes the risk of contractors trying to claim employee benefits (holiday, pension contributions, use of company medic, etc).

I'd doubt very much if an agency in the healthcare sector had actually any reason for what they were offering (my professional indemnity insurance premiums are very similar for both my "sole trader" side as it is with my separate limited company). Like many things it will be a procedure "borrowed" from another, bigger organisation that they have now lost the second page of the photocopy from.
For this type of regular, long-term deal, sole-trader leaves you much more flexibility and as long as you continue to pitch for other work, and do other things, no matter how small, HMRC will be happy. The other options will cost you more and put unnecessary parts of your income in their pockets.
