Tax refund that I think is a mistake

So I have just had a letter from HMRC with a cheque for just over £1,500, because on my P800 they have sent back to me it says I have had job expenses for £3962.
Now I checked my P11D for 2010-2011 and in there it had listed £3962 for:
Travelling and subsistence payments (except mileage allowance £ payments for employee's own car - see section E)
And this is under section Expenses payments made to, or on behalf of, the employee
Now, this doesn't make any sense to me. Why is it that money that either I have paid out and had paid back to me, or money that has been spent by my company on things like train fares, hotels, flights etc... this has been given to me now as part of the tax free allowance?
Surely that's a mistake?

I have to double check when I get home, but what I think has happened is the following:
HMRC send me a P800 last year saying I owe them £1580 in tax because I have received £3962 from the company, which they thought were benefits in kind.
I send them a letter saying it's all purely business, so they send me a new P800 saying I don't owe them any further tax.
Now I get a new P800 saying they owe me £1580.
Which is why I think they've made a !!!! up.0 -
Sorry for bumping, does anyone know if this sounds wrong or not?
I am currently trying to find out if it's a case that my tax code didn't get changed for this year and they're giving me a refund now.0
