Problem submitting SA return online

I would appreciate some input on this query. On the 25th Jan I attempted to submit my partner's tax return online, only to be informed by the webpage that it had already been submitted in September 2011. I know that this is not possible as it is only myself who deals with his tax.
We contacted the tax helpline, and they confirmed that they had a paper submission registered to his UTR in September, and that they would look into what has happened.
I am now concerned that:
1. We will get a fine for not submitting on time, although the person I spoke to said that this would not be the case.
2. We will be subjected to an investigation of our tax affairs.
Where do we stand in this instance? Thanks for your time.
After submitting this query, I logged back in to the HMRC website, only to find that they now required the tax return, which I have now done. So my problem is solved, let's hope!?!?

Unlikely on either. I think they still use a barcode reader to register paper returns to the correct UTR. Obviously had a stutter - or was done manually and erroneously.If you want to test the depth of the water .........don't use both feet !0
