Payments on Account - How do I allow for them?

Hi Guys,

Quick one with payments on account. Had my shocking "catchup-year" last year so I know all about payments on account.

My issue is I've just filled my tax return and it says -

Total tax, Class 4 NIC and Student loan due for 2010-11 £3,306.23
Plus First payment on account for 2011-12 £1,653.11
Payment due by 31 January 2012
This amount does £4,959.34
not take into account any 2010-11 payments on
account you may have already made or tax due for
earlier years.

Second payment on account for 2011-12 will be due by £1,653.11
31 July 2012


I've made £2800 worth of payments on account for 2010-2011.

When does this get taken into account as far as my final payment goes. Do I remove it from the £3,306 manually when paying or will the computer system update to reflect my payments on account.
