OK so I left my course couple of months ago and about to start my job and filling in P46.

The student loan box states:
If you left a course of UK Higher Education before last 6 April and received student loan on or after 1st September 1998....etc.

OK so obviously I am not going to tick the box.... but how will they know next tax year to start taking repayments?

The Student Loan Company tells HMRC who have outstanding student loans, HMRC will then send a notice to your employer that deductions can start.
