Tax code & Self Assessment - paying twice?

Could any of you knowledge folk help me out? Last year my tax code was reduced by £141 due to mileage in excess of standard rates paid by my employer – presumably my employer gave the IR this information. I also complete a self assessment form every year as I earn some money from freelance work. Every year I have included this expenses amount as earnings on my return calculation, as instructed. My simple mind tells me that I therefore paid tax on this amount twice, once via PAYE and once via Self Assessment. Not a vast of money involved but I am confused and unsure what to do this year as I have the same tax code deduction

Are you filling in both the employment and the self-employment sections of the self assessment tax return?0 -
Yes, both. Employment is pretty basic so straight off my P60, other than the travel expenses for around 1200 miles/year there are no other perks or allowances, I work for the NHS. Self employment is pretty simple too, no expenses, allowances or travel so every thing I am paid is classed a profit.0

The Tax Return calculation works out how much tax is due for the year, and then deducts what you paid under PAYE.
