This is not a "normal" part of the process. Wonga certainly did not do that when I used them. The whole thing was done online. My guess is that if they can verify identity through credit check then there's no need to call you for further verification.
As for how the "friend" got hold of the money, the OP has said that their sister leaves all her PINs, etc in her purse. It's not beyond imagination for the friend to have lifted the bank card and PIN for a brief period. Or maybe even used the sister's online banking (assuming these details were also lying around) to make a transfer to their own account.
OP, get your sister to change all PINs and passwords relating to any financial products that may now be compromised. My posts are my own opinions based on my experiences and info gathered from sites such as this.

OP i hope your sister manages to get this sorted out, and i would be advising her not to be paying the money back. I agree with the others advice , get your sister to change her passwords/pin number & speak to someone senior at the payday loan company & explain the situation...

Hi - I suggest she get's hold of all 3 of her credit records to see what damage has been done.
I also suggest she gets a CIFAS fraud warning marker on her credit file which needs a password so the 'so-called' friend can't get any more credit off her - oh and hide the password obviously.
She will need to change bank accounts as they seem to keep raiding people's bank accounts unfortunately. I also would get in touch with the bank first and see if there is anything they can do as I believe they are not allowed to touch benefit money and the bank may be able to reverse the transactions. Once she has got the money back if possible or if not she needs to get a new bank account set up as soon as possible - perhaps keep the old one open to get the money repaid into.
She needs to write to the payday people with details of the fraud , the crime reference number etc - tell them to put the money back into her old bank account or send a cheque (if new bank account accepts cheques) and remove any defaults otherwise she will report them.

Oh and get the bank statements as well - there may be clues as to other accounts money has been transferred to which will help the police catch this thief.
