Tax return amended

My accountant filed my 2009/10 tax return in mid January before the deadline.
I used figures for gross salary and tax deduction from my previous employer, but it looks like the payroll officer made a mistake.
The end result is the tax calculated by my accountant was wrong and someone at HMRC has amended the figures a few days ago to correct it.
Since then I have gone back to my previous employer to get the correct figures and interestingly my accountant's figure is different to HMRC's correction.
My accountant's calculation looks correct to me and gives me a £1500 tax saving.
Some questions - if my accountant files the amended return, can HMRC hit me with penalties? can my accountant amend the return after the 31st Jan deadline passes? what should I do?

I found the following link, so looks like you can correct within 12 months.

Yes it can be amended any time in the next few months.
But that sounds the lesser problem. If you've provided incorrect figures on the SA Return and allege it is your employer who is wrong - then your employer has presumably provided those same erroneous figures direct to HMRC on P14 (the PAYE return).
In which case you would sensibly get all of that corrected (your employer would need to contact HMRC and explain) before amending the SA Return - otherwise it's going to look very curious to HMRC?If you want to test the depth of the water .........don't use both feet !0
