Claiming expenses through an agency

I have recently started work as a contractor working through an agency. I am PAYE through that agency. The contract is for three months although this may be extended. My question is, can I claim expenses for travelling to work, subsidence etc.. I have looked extensively on the web but can't find anything for people who are PAYE, only for people who are self-employed.

In short, no you can't claim these costs.

Ask your agency. Many allow you to claim travel and subsistence expenses from them, reducing the amount paid via the payslips and thus reducing tax and nic etc. They will usually have what is called a dispensation where they've agreed the type of expenses that can be paid to their employees like yourself.
