Motgage denied b/c maternity leave

We are closing our on our house at the end of the month and everything was in order. Today we got word that our loan had been denied due to my wife being on maternity leave. It seems like this must be a violation of FMLA but it is Fanie Mae that is doing the denying. Here are the details...
My wife is a doctor and I am a grad student. For simplicity sake we applied for the mortgage in her name, since she makes more than enough to get the loan and her credit score is higher than mine. We had our first child last week, and she went on maternity leave then. We were going through an independent broken, who was getting the loan through fannie mae. The loan approval went through yesterday and when fannie mae sent her an email telling her of the approval an automatic out of office reply was returned saying she is on maternity leave for 3 months. Fannie Mae takes this to mean she is on disability and claims they cannot approve her loan until she has been back to work for 3 months. The thing is, she is being pair full salary while she is gone. Uggg! This is very frustrating news to hear right now especially since we just had a baby.
Does anyone have suggestions? Our contract is to close on 6/30. Thanks!

Sorry about your mortgage problems-and congratulations on the birth of your child!
This is actually a UK site, despite the .com suffix, so there's no guarantee that Fannie Mae experts will be around. I hope somebody does come along who can help, but, in the meantime, keep looking for answers in the US. Good luck!import this0 -
OK, sorry about that. Do you know of a good US-based site?0
