Mortgage Repayment Holidays/Breaks

Hi there
My husband and I have had a joint mortgage for 4 years, and have taken 2 x 3 month repayment holidays. Of course, approved by the bank (NatWest).
We're selling the house, and I now want to get a mortgage on my own for a separate property.
My mortgage consultant has found me a good deal with NatWest, and I was approved on principle, however a few weeks later, my file is still with the underwriter.. No reasons for the problems, other than "computer says no" type of thing.
To backtrack a bit, a few years ago we had £200k mortgage, which we reduced to £100k. We then asked about 12 months later whether we could have the extra money back, and were declined.
I've just done a bit of googling, and found somewhere someone saying that they hadn't realised that the bank-authorised repayment holiday was actually marked on your credit rating as 'late payments'...
Is this true??
